- "I even tried to go into that well once myself... Strangely enough, though, I don't remember anything that happened there."
- — Pamela's Father
The mini-dungeon incorporates an extensive maze of rooms populated by various enemies, including a Gibdo guarding every door. Each door is sealed by bars, and the only way to progress is to don the Gibdo Mask and give the Gibdo an item they desire, allowing them to pass on. The Gibdos' demands include Blue Potion, five Magic Beans, ten Bombs, ten Deku Nuts, two bugs, Milk, two Fish, Spring Water, Hot Spring Water, and a Big Poe. Most items needed to complete the mini-dungeon may be found inside the dungeon itself; however, Magic Beans and Blue Potion must be collected from the outside world. In addition to Gibdos, Wallmasters are also very prevalent. If Link is caught by one, he will have to start from the entrance of the Well.
Due to the difficulty and length of this mini-dungeon, many players are forced to simply complete it, obtain the Mirror Shield, then reset time with the "Song of Time". However, once the Mirror Shield is obtained, Link can easily enter the Ancient Castle of Ikana without traversing the well again. This can be done by finding a secret passage on the outside of the castle gate and hitting the Crystal Switch. This triggers a flood of light that can be directed at a Sun Block, disintegrating it and granting Link access to Ikana Castle's courtyard.
Beneath the Well is unique, as it contains the only normal Fairy Fountain in the game. If Link takes the north passage from the entrance, he will ultimately reach a fountain identical to those in The Legend of Zelda: Ocarina of Time, filled with fairies.
